How many ESTs are available for my species of interest?
We try to update at regular intervals not exceeding three months. We try to provide quicker updates when large increments in EST sequences become available.
Can I download all EST contigs?
Yes, of course! You are free to download all EST assemblies and any other sequences stored at PlantGDB. The download page can be accessed from the "Download" tab on the header.
What does it mean when I get "Note: This sequence has been gone through PlantGDB contamination mask pipeline!!" while using BLAST or another similar program?
All our raw DNA sequences were imported from GenBank. Unfortunately, it is well
known that many GenBank sequences contain "contamination" (e.g., cloning vector;
E. coli). Therefore, all the raw DNA sequences went through our masking process
by searching the GenBank UniVect DB and E. coli sequence. If any nucleotides of
the sequences show strong match to the vector or E. coli, those nucleotides will
be marked as X.
How do I download ESTs from PlantGDB's website?
To download ESTs from PlantGDB, you can follow the following steps
1). go to our download site
2). click the "Sequence" link, now you have options to download the type of
sequences in your interests.
3). If you are interested sorghum ESTs, click "PublicPlantSeq.php", it will
bring you to a search page. Now, let's say you are interested in the
species "Sorghum bicolor", just type the species name in the search box and
click the Search button. Then Click the "Download" link to access the FASTA
sequences, where you should be able to find EST, cDNA and other Sorghum
bicolor sequences. Notice that PlantGDB also provides "clean" version of those
sequences - named as ContaminationMaskX.fasta. All the vector and E.coli
contaminations are masked as X in those sequences.
What browsers will work with the PlantGDB website?
If you're using the Windows XP operating system, please use either Internet Explorer
or Firefox to browse PlantGDB. On Linux, use
Mozilla or Firefox.
Mac users can use either Safari or Firefox (note: many
of our webpages will not work with Mac Internet Explorer as that browser is no longer
being developed).
