          How to use OsGDB

Genome / Gene Models

The most current genome assembly displayed at OsGDB is version 5.0; gene models are from version 5.0. More about the genome...

Alignments to Genome

Spliced-alignments include EST, cDNA, PUT, Os-PEP, Probe; Other alignments are none. More about alignments...

Search / Download

Tools for searching or downloading splice-aligned sequences, gene models, or genomic sequence from OsGDB. The entire OsGDB dataset can also be downloaded. More about search / download...

View the latest Oryza sativa sequence count at PlantGDB.

Tools

Sequence analysis tools accessed from the Genome Context View menu will use the current genomic region as input. Or, to access the same tools without a genomic context, use OsGDB left menubar Tools links. More about tools...

Gene Annotation

Community-contributed gene models for OsGDB (see Overview), generated using the yrGATE annotation tool, aided by GAEVAL tables that flag problematic gene models.

Custom Track Display

Distributed Annotation Service (DAS) (see Overview) is available for displaying remotely served genome alignments at OsGDB, as well as for displaying selected OsGDB tracks on a different genome browser (e.g. Ensembl, GBrowse). How to use DAS...

Additional custom track display features are under development.

Annotated Protein Alignments

A searchable table of splice-aligned, annotated protein models.

Support

Help pages and tutorials focusing on genome browser features and gene annotation. See side bar.

OsGDB is being developed as a part of our NSF-funded project "Cyberinfrastructure for (Comparative) Plant Genome Research Through PlantGDB" (PI: Volker Brendel). The purpose of this resource is to provide a convenient sequence-centered genome view for Oryza sativa, with a narrow focus on gene structure annotation.
